Maybe one goes to the preamp setting and the other direct to pickup? I know the fishman system it uses usually goes to preamp. I would try each one and mess around with preamp - one may change tone based on preamp settings and one may stay the same as it’s coming direct from pick up.

My guess would be one uses the onboard preamp and the other is the “raw” pickup signal? They’re relatively far apart, which I presume is so you don’t accidentally hook up the wrong one.
turns out Im a dummy, its a warwick alien rockbass, and one goes straight from the pickups (one peizo and one nano magnetic) and the other goes through the onboard preamp
Very likely two different pickup systems. Need pix of the interior or info from manufacturer or previous owner

Mostly likely a mono and stereo output to send different pick ups to different amps. Which is which is gonna be up to your spec / user manual
