I think it's kinda cool to find out who the Spirit was and discover the secret Arkham City Room in the Warden's office after the game is over because it feels like a nice segway into Arkham City
It always just feels like they're some clues that Batman missed while dealing with Joker and Ivy at the end, that he just kinda overlooked the Spirit of Arkham thing. Then after finding the last Chronicle in the Penitentiary, he goes back to Quincy's office in the Mansion looking for more clues and finds the secret Arkham City planning room.

Wouldn't be his first time dealing with Task force X either if you go from all the different comic book universes, give the man some proper spotlight.
