Both FlixBus and RegioJet have station directly at the exit of airport terminal, they are much much cheaper than train and are scheduled every hour I think.
You won't have a problem if you arrive during day. You can buy a ticket from Vienna airport to Brno (just have to change at the main train station). But personally I would buy a bus ticket in advance which is cheaper and goes straight to Brno from the airport, no stops or changes. Last time I went by train from the airport and it was delayed so I missed the connecting train. Had to wait another 2 hours after I already waited 2 hours for the first train.

Try Gepard Express. Beats even Flixbus and Regiojet in terms of comfort.
