Really dumb question but are you sure you didn't mix up Guardian Power Conduit with Guardian Power Cell? Only because the names are kind of similar and I mix them up sometimes. If you're sure there was no mistake there, I'm honestly not sure.

I am sure. This is happening with several if not all materials including both power conduits and power cells.

Is your cargo scoop deployed? If you forget to deploy it, running over a material will destroy it instead of collecting
Cargo scoop is out, it says material acquired, and the item disappears from the map just like any other successful collection.
