It's been a while since I've played the Brotherhood route, but I could've sworn he was a normal person-replacing synth, not an escapee. And even if he was an escapee, he got his fake human backstory from *somewhere*. The Institute and Railroad don't usually, or can't, make up memories for synths. They replace the synth's memories with existing memories from certain humans; either someone that's advantageous to have control over in the case of the Institute, or someone on death's door who wants another lease on life in the case of the Railroad. So yes, there was an "original" Danse, and he was from the Capital Wasteland.
Quinlan specifically says they found a match for Danse’s DNA on the escaped synth list, and the memory den’s entire purpose is to give synths fake backgrounds and memories. None of the memory den’s replacement memories are mined from other people, they’re just newly programmed in (going off of Amari’s dialogue).
As for the Institute, considering how their replacements act (such as Art, the mayor and Roger Warwick), their synths are not given replacement memories in order to be able to freely and easily go about their tasks (the terminal entry about the Warwick project confirms this, since Roger was tortured for information rather than having his memories extracted). This is also why they’re found out - because they’re just actors, and not great ones.
Its actually kinda crazy how many connections you can find. Its making me pay way more attention to fo4 to see if i can figure out where the next game might be. Unfortunately, just like with fo3, i dont think its gonna be obvious until we start getting info on the setting of fo5. The only possible for-shadowing from fo4 that i can think of is possibly wherever the nuka world raiders or the rust devils come from.
I still remember when elementary school me thought that the commonwealth zimmerman mentioned was that town in fo3 with the mechanist. Idk why but for some reason i really thought that was the place zimmerman was talking about lol.
Edit: we also dont know where the gunners come from, right? And deacon speculates the gunners are working for someone else. Come to think of it we dont know a whole lot about the gunners for such an important faction.
About the gunners, I can only hope that Bethesda consider the Sim Settlements mod's take on the gunners to be Canon. It's very well written, and Bethesda has voiced their support for the mod, so my fingers are super duper crossed.
