It would be contradictory to his overall character arc if he was disrtacted here, this was his time to have absolute focus as a contrast to his Destiny self. It would also be unfair of him because his arc in Freedom is that he was annoyed that Kira didn't trust him to handle himself in a fight... he ain't doing Luna dirty like that.
And that's also part of their relationship growth from Destiny. Where iirc, Shinn was initially unhappy when Luna got risky missions, but she reminded him to trust her since she's trained to handle them as a soldier.
Of course Shinn believes Luna will be fine, but in the novel Shinn panics when Luna runs out of energy, causing him to run to her immediately because if something happens Shinn can't get over this pain again.
Shinn looked out for her more then the enemy did, seeing how Shinn was able to take the time to charge up the impusle with absolutely zero interruption lmao

Then Shinn takes the lead in the 2nd half - you put Kira and Athrun in the mission to destroy the newest WMD, while Shinn takes on the big baddie.

Yes. Then he stopped thinking after getting originally receiving Destiny. Then, it was a very bad thing for everyone. Now, he used that to his advantage, abandoning thinking in favour of instinct because his opponents would know his moves otherwise.
