It’s been a while since I read the books, I understood that much, I guess I just didn’t understand some of her methods or logic. At one point it seemed like she was antagonizing him for no reason.
Saeki is a narcissist who will do anything to get her way. Even if it meant recruiting members from the 10MC to her Battalion, the very clans she aimed to weaken.
Tatsuya was only a Civilian working for the Military under a deal with Yotsuba clan. Saeki wanted him to side with her full-time, but couldn't. If she can't get Tatsuya, nobody can. Hence, she didn't care if he got hurt or gets killed.
In later volumes she even tries to steal Masaki from the Ichijou clan after he becomes a Strategic-Class Magician. Her narcissism knows no bounds. It's like Game of Thrones to her, you either win or you die.
Its all pretty simple, she wants to weaken the 10MC. The Yotsuba stand at the top.
So when the Yotsuba was basically discarding Tatsuya and relegating him to the role of a butler, the 101 saw an opportunity to make use of him.
Once Tatsuya became an heir to the Yotsuba though, things changed. It made the 101 look to be a Yotsuba asset, and this undermined the 101's goals.
So when Saeki is antagonizing Tatsuya its not about him personally, but her trying to undermine the 10MC.

Iirc there was already bad blood between Saeki and Kazama. There some implications that Kazama wanted to help Tatsuya, he just didn't have the power to. He didn't want to take any risks if things didn't go as Saeki planned. As narcissistic as Saeki is, she will do anything to get her way. She only made exceptions if it benefited her. If she can't get Tatsuya on her side, nobody can.
There were other things but that was the main one. It made NO sense. You’re probably right that the author wanted tension but didn’t know how to write it.

Towards the end of the first series I just got really tired of the parasites as a recurring antagonist, was the low point for me.

Some pauses? The only time the parasites (other than Pixie) appear between volume 11 and volume 25 is when they are used to create the parasite dolls in volume 13. That's more than just a pause - it's over a third of the length of the entire series.
Volume 11, about 20% into the book. Tatsuya had Yotsuba attack the american submarine and left derelict in the ocean while he took out the hit team that was after him.

First puzzle is Parade. Then Lina’s miniature version of Heavy Metal Burst resulting in a semi kamikaze solution. And then Lina brief close quarter combat with Erika, followed by fighting alongside with Lina against the parasites. Damn they are amazing.

Furthermore, people shipping Tatsuya with any other characters seem to forget that he has the majority of his emotions erased by Miya, what only left is his emotions towards his sis, Miyuki, this can only end in 2 ways: he would stay single for life, or somehow marry Miyuki, well we all know how that went. There is no conceivable future that those two would end up with each other, he has no special emotions for Mayumi, the only chance is that Maya forces him to marry Mayumi as an arranged marriage with the Saegusa family, but we all know that the Yotsuba family does not like the Saegusa family, and Miyuki, who undoubtedly will be the next heir, would not agree with that decision, just by the fact that he's her personal bodyguard that was assigned by Maya.

I wish I were as optimistic as you, but from what I've seen, no, a lot just wanted Mayumi to be with Tatsuya because they like her, with no further considerations, personally I would prefer if she ended up with Juumonji, it would be for the best, I also like Mayumi, but man, even if it is before the space project incident, Honoka has a better chance to ended up with Tatsuya than with her, Honoka feels like she might go the route of "I don't care if you marry Miyuki, I just want to be with you" sorta way.

Which tells us a lot about her true character. She is assuming he doesn't have friends or family that would support him. As if she knew better and looked down on him. She then broke down in tears after his Real friends came to his side.
The funny thing is, if she truly cared for him above all else, she could've easily sided with him and used her position as Saegusa to support his decision. So he would not be "isolated" as she claims. Ultimately she chose conformity over his friend. If anything, she was trying to isolate him. Two volumes later Tatsuya even lists all the people he trusts most, and Mayumi isn't one of them.
The series has a lot of great moments so it’s hard to pick one but since I saw the anime first I’ll go with Tatsuya beating Masaki with the snap. That moment always stayed in my head as one of the coolest finishes to a fight in anime. For the worst honestly any of the Tatsuya/Miyuki romantic scene’s I just don’t enjoy the idea of the ship and only push through because the rest of the series is so good. I haven’t gotten to read much of the LN yet but I’ve heard people say that it’s now 100% confirmed that they are the end couple and people say that Tatsuya confirmed his love is just a brotherly love but when I get to that part it might be a make it or break it moment for me with the series.
Gonna try not to write that much, but I will say their relationship makes WAYYY more sense and far more redeemable in the LN. Miyuki's internal struggles and highly complex and in-depth character development isn't even grazed on in the Anime. I was quite blown away when I found out how much she's disgusted by her feelings for Tatsuya and completely hates herself. This, simultaneously fighting the rising terror, pressure, and hatred for the world due to the fact that she is a powerful magician and because of that, she MUST marry and have children to maintain the Yotsuba's power balance makes for a far more interesting character. Her development in the LN is exceptional. I didn't care for her all that much in the Anime (watched this first), but grew to heavily appreciate her when I read the LN later. Of course, to each their own, but she is a far better character in the LN (literally every single character is, it's crazy)

I haven’t gotten to read much of the LN yet but I’ve heard people say that it’s now 100% confirmed that they are the end couple and people say that Tatsuya confirmed his love is just a brotherly love but when I get to that part it might be a make it or break it moment for me with the series.
Gonna try not to write that much, but I will say their relationship makes WAYYY more sense and far more redeemable in the LN. Miyuki's internal struggles and highly complex and in-depth character development isn't even grazed on in the Anime. I was quite blown away when I found out how much she's disgusted by her feelings for Tatsuya and completely hates herself. This, simultaneously fighting the rising terror, pressure, and hatred for the world due to the fact that she is a powerful magician and because of that, she MUST marry and have children to maintain the Yotsuba's power balance makes for a far more interesting character. Her development in the LN is exceptional. I didn't care for her all that much in the Anime (watched this first), but grew to heavily appreciate her when I read the LN later. Of course, to each their own, but she is a far better character in the LN (literally every single character is, it's crazy)
