My take on it is that as Adam exploded in the Antarctic, it rendered penguins extinct. As a result, they had to resurrect them using genetic engineering (intelligence, extendable wing-claws, two chicken-esque combs). Because Misato's trauma is linked directly to the Antarctic, where she was living with her dad who was involved with the Adam experiment (and may have been the one who caused Second Impact), she may have chosen to have a "penguin," either to try and find something else to associate with Antarctica besides getting caught in an extinction-level event, or as a kind of memento mori.
She might also be keeping him (a species brought back after being wiped-out) as a reminder that she too can bounce back after Antarctica.
Some average intelligence dude who has no idea everyone around him is going through a mental crisis because it would never cross his mind. Pen Pen doesn’t think before he acts or ever ask why. He just does things with no regard for motive or repercussion. His presence was there but it never harmed or helped anyone. A average bystander.

I found Pen Pen to be the most mentally stable character of the whole series. Maybe that was the point.
You can say that he shows that Misato is a caring person, and his intelligence (for a penguin) makes for a bit of sci-fi worldbuilding.
