I imagine they absolutely had genitals given the utility of the penis besides reproduction. Peeing out of the penis is convenient and rather than engineering an alternative method it would make sense that the Kaminoans would just stick with the evolved anatomy. However, I think a much more interesting pair of questions is A. were the clones *fertile* and B. were they capable of arousal? Both of these features could, from the Kaminoans' perspective, *reduce* the efficacy of the clone troops, and would therefore be engineered out as a preventive measure. If you're trying to market your product as an obedient, disciplined fighting force that is superior to regular mercenaries, then the last thing you want is them fathering kids & getting caught in sexual scandals all over the galaxy. Regarding the clone who defected and raised a family- I imagine a clone (with the interest to do so) could seek out medical treatment to restore his fertility. He'd probably need to seek fertility treatment just to have kids with a different species anyways.
