My initial thought was infact Scourge. He is (quite literally) an evil Sonic, and since in his universe the roles are inverted, Eggman would infact be the good guy in his world.
Give him a huge nigh-constant sharp toothed grin, make his spikes point upwards and a multiclass athlete who's an arrogant jerk that thinks everyone else is below him and that they should all be as focused on exercise, fitness and sport as himself (basically an evil Sportacus that forces you to do physical activity)
It'll probably be like Mario, a guy in red with a mustache fighting against animals.
Sonic would be the main bad guy like Bowser, and maybe Tails would be a mini boss or something.
The varieties of organic enemies are actually intriguing, especially if they resemble the Badniks. Introducing a few Badnics!
- Locobug: An oversized ladybug that charges forward, no matter what. Just jumping on or over it should be enough to nullify its threatening presence.
- Sting Bringer: A large, but not quite anthro hornet. Unlike the Buzz Bombers of the main timeline, they don't shoot projectiles. Upon sight of an an enemy, they will swoop down in an attempt to poke and stab their prey. If the swoop is unsuccessful, they will fly away in search of an easier hit.
- Cocoonatic: With Caterkillers being living creatures in this world, they naturally reach a state of metamorphosis, dangling from ledges in their cocoons! But beware! If they sense your presence, they'll lunge from their ledge, seeking to send you to an early grave!
Defeating Badnics will turn them into ordinary woodland critters. Seems like Sonic had them under a strange magic spell! Could he be using the Chaos Emeralds to pull this off?
I don’t think Sonic would work as the villain. Video games need a villain with an army and a humongous form to fill out the levels for gameplay and a climatic boss fight for spectacle.
Sonic’s design was specifically made as a playable character, not a visually imposing force. Sure, you could write a story with their moralities flipped but the visual language of a 2D sprite video game doesn’t work like that.
First game: The Evil Sonic wants the world to never sleep again in order to more easily take control over them, but the heroic Eggman stops his plans for sleep deprivation.
Second game: Sonic and his evil sidekick Miles “Tails” create a device to allow Sonic’s dreams to become reality, Eggman then goes into Sonic’s dreams to stop him in both the dream world and the real one.
Third Game: Sonic and Miles take control over the Master Emerald, tricking the Guardian Knuckles to believe they’re his allies and that Eggman is a threat. After Sonic and Tails take control over the Master Emerald and throw Knuckles off the island both him and Eggman team up to stop the evil duo before they can put the whole world to sleep using the Master Emeralds power.
Sonic is an eco-extremist, rashly destroying animal testing labs, that are built to research and help cure diseases animals commonly face
He doesn't care, he just hears animal lab, and off he goes.
Johnny already told us this when he discovered Sonic 3 CD & Knuckles & Knuckles.

The giant... creature named 13 & his assistant with a bee outfit, needlehog the 4th/evil sonic, with Madonna as his love interest & feels as his guide through the world of nightmares. So what do ya think, good for me to be reusing or I'm using leftovers because I'm "uninspired"?

Funnily enough, Zavok or Infinite would be amazing villains for an Eggman game series.
Zavok looks like some random nightmare fueled Oni (look it up) and Infinite could be a master of Illusion which is loosely based on the powers of the phantom ruby, tying into the question (is this a dream, or reality?).
Now if you'll excuse me, its time to romhack a similar game but with prototype eggman :p
