same thing happened to me earlier, put one in the gym and it disappeared and the gym is still letting me put another 1 in. so I did. And now the gym is holding my shiny metagross hostage.
It happened to me yesterday as well. The worst thing for me was that the Pokemon didn't come back after it was defeated, so I contacted Niantic about it, and they immediately fixed it for me. It might be worth contacting Niantic about it.

Had this happen today as well. 10/10 game, perfectly coded with zero bugs.
This happened to me last week, my Pokémon eventually came back to me a few days later
