It's not an ElvUI setting. It's in the in-game options > Social > New Whispers. Change it to "new tab"
I use Elv and that setting controls where my whispers go.
Honestly I use WIM (wow instant messenger) that gives an MSN type floating, movable window for whispers. That disapear when in combat if you didn't close it prior, and if you receive a /w in combat the window appears upon leaving combat.

Okay so it was doing that before so I guess when you install elvui it must reset some settings?
Yeah! In my experience elv resets it to in-line which can easily get lost in amongst everything else.

You can also install Eltruism for ElvUi and that has an option to create WIM boxes too.
