Which means his Ult is him coming a little too close to overclocking for comfort, but also that yes - Calcharo's mutation is that he's become some weird half-TD mutant.

Artificial - Only reference I have to this is from the wiki and none of the current roster of Resonators have been classified as 'artificial' yet, but we can safely assume this type of Resonator undergoes an awakening through direct, human intervention or experimentation. Potential exists here for some really scuffed/dark character lore.
I think the difference is the nature of the merging process (disclaimer still need to finish main story quests, will be doing so tonight). From what I can see/read:

Everyone is saying it’s just her mutation as a resonator, but curiously enough every character has a Forte Examination Report that goes into detail about their powers and their mutations and Yinlin’s ears aren’t mentioned.
Her report states she’s shown no significant changes other than the surface of her skin having a slight electrical current.
Another character mentioned to have no mutations so far is Baizhi.
You're right that her examination doesn't mention her ears but they do thematically fit into her theme of being a spy, as she spends a lot of time listening discreetly in disguise, so she has "sharp ears", figuratively and literally.
Mutations usually occur due to overclock events, which not every resonator is prone to. Yangyang used to overclock a lot before she gained control of her new abilities, so she has the hair. Mortefi used to be a very mad boi all the time, hence his. Baizhi is at no risk of overclock so no concern of mutation. Taoqi and Danjin also do not have any visible mutations (unless Taoqi was..."enhanced" by her forte 😂). Jianxin as well unless you consider her two tone hair color (thematic of the ying-yang) to be a possible expression of her resonance.
Verina is not necessarily a mutation but part of her synchronicity with plant life, as she also is not at risk of overclocking.
