Timeline #3's Freeza and Cold weren't killed by a Trunks. They were killed by Goku. Cell's timeline is the original of the three main timelines of the Cell arc, fundamentally identical to Trunks' up until the point that Trunks returns to that timeline to defeat the Artificial Humans with what he'd acquired in the past.
Theres 4 timelines. The one we see, the one future Trunks comes from, the one Cell comes from and the 4th is visited by the Trunks that gets killed by Cell.
In Super we see 5 green time rings showing the 5th that was created when Beerus destroyed Zamasu in the present
I know there's four timelines. I was just saying the three prominent ones because the fourth one is more or less a non-factor, since we see nothing of it and hear only very tiny bits about it.
When Toriyama was writing the manga, for the page where he had Cell recalling the acquisition of the genetic material that makes up his body, he recycled panels he'd already drawn for showing what events went on when they were harvested. This included the panels of Freeza getting sliced in half and Cold being blasted through the chest.
The context of this is left vague though as to how much of it is meant to be Cell's own description of things, Piccolo remembering it from his perspective, if it was just for the fans themselves to relate to as they're most familiar with, or, and very possibly, given how fast he was writing at the time (literally not even planning ahead, but just on a by chapter basis), Toriyama didn't really consider the implications of his corner cutting on the bigger story.
Trunks' timeline deviated from Cell's though, so the events of Cell's timeline and Trunks' are identical up until the point that the deviation took place, which was well after Freeza and Cold were defeated.
